There is no relation between creation of web application with content database or sql database. can you elaborate your question so that we can resolve your query.

Your question is not clear. Can you elaborate your question so that we can give exact answer.
If you manipulate any database queries then it will affect the database. Creating a web application will not alter any database unless you insert, update and delete database table values.
